I had the same problem man.
Did you chek if textures that you want to replace are in .png format ?

Try this:

1.Dump the texture.
2.Ctrl + C on the edited one.
3.Ctrl + V on the dumped.
4.Save.
5.Enjoy

DON'T USE PAINT.
